Ok, it took a lot of clicking around and checking but I found out when it occurs...
When I "open" "any" Chunk in sites elements tree it triggers these errors to appear.
It doesn’t matter in what category the chunk is or if it is a custom or standard chunk.
Just loading it results in these errors.
I hope you can use this info, if you need more help, please let me know!
I have decided to uninstall all my packages one by one and then check a random Chunk every time I did so.
The result is that I found the package that is causing the json_encode error messages.
Uninstalling Tinymce 4.1.2-rc1 stopped the error messages!
Installing Tinymce again made them come back.

This happened to me on one of my modx sites.
[2010-11-12 12:27:35] (ERROR @ /home/trip/websites/modx-2/core/xpdo/xpdo.class.php : 1754) PHP warning: json_encode(): recursion detected
I too traced it down to uninstalling Tinymce where the error went away. When Tinymce is installed I produce the error by clicking on any chunk to edit.
So I think it it related to Opening Chunks and Tinymice as previous poster stated. Hope this helps and you can find a fix.

Tested this further. If you notice I have an extra block of error then previous posters towards bottom in the text file I posted.
I can duplicate this error on every fresh install I do. If you want to examine it on one of my test install domains you are welcome to.
I can verify this:
- clicking on a chunk (no matter what chunk) with TinyMCE installed results in these error messages
- no more error messages after deinstalling TinyMCE
