Now that they're showing up in the tree, you should be able to move them to another category or a new category that's more convenient.
Category 0 just means uncategorized, so I'm still wondering why they didn't show up and also about my question: Have you created any Element Category Access ACL entries lately? That's the only think I can think of that would have hidden them.
