- Did you remove the files from your cache folder manually using FTP, not using the Site -> Clear cache method
- Did you overwrite the folders mentioned by wiegers individually, instead of just overwriting it?
- Did the setup mention any errors?
- Can you share your /core/cache/logs/error.log (please rename - find/replace all - your paths in there for obvious security reasons)
- What kind of server are you using, does it contain the Plesk panel?
- Can you please check your FTP client and see what the owner ánd the group are of the following folders: /core/config/config.inc.php , /core/cache/anything-at-all, /core/packages/, /core/packages/wayfinder-2.3.3-pl.transport.zip, /core/packages/wayfinder-2.3.3-pl/

Try removing one of the packages completely. Uninstall the package, and keep uninstalling till it's uninstalled. Then, remove the package, and go fetch a new copy, download, and install it.
Do this with all the packages that either can't be upgraded, or won't reinstall. In fact, you may have to do this with all of them.
