I feel the pain, but I'll say this: What's your time worth? We all know flat files are simple and just work.. but not a real good solution in the modern web and for ultimate separation of content from display code. Secondly, the cloud sites issue hits me hard.. We've got 100+ sites.. nearly all MODx, but this isn't a MODx issue so much as a RSCS issue. They are doing something very different, this platform is pretty much made to run flat files and maybe wordpress. It's really good at what it does well. It's never ran Drupal well either (yes we use Drupal as well). This has pushed me to develop a new ecosystem still using Rackspace technologies, and ultimately saving me time and delivering better service to my customers. Like I said in a previous post... Best time to first byte I could get on RSCS > 500ms on a simple page.. other times >1000ms ... that's cached. Now on a self managed Cloud Server we get <100ms .. rarely over 200ms
Now add that we can migrate sites with Vapor easily... because Vapor can package a site up on RSCS, it will not reliably install the package on RSCS. So Vapor could be your easy migration tool.
As for SSL, sorta SOL there... but limp along the sites until the renewal date is.. or bit the bullet and re-new early and think of it as doing a long term fix, taking care of customer and possibly most important; it will relieve this constant nagging stress and worry about "Will the site be broke again today?". There is something to be said about worrying about things you don't need to worry about and how that can cost you more than you'll ever know. Now this is turning into a Merlin Mann podcast.

If Modx were to give an incentive to move from rackspace to the modx cloud... I might try it... just sayin' ;-)

I think for a site or two it makes sense... but running a business you need room to scale without costs scaling at the same rate. One reason I was so excited about Mosso (now Rackspace Cloud Sites). $100 for all you can eat email / web hosting at a professional level?... Yes please.
If MODx cloud had a Professional Level plan .. included entry into that developer database, and gave you a bucket of resources to use, not limited by site. I'd be into it.. even if it was $200/m

We've had issues with Vapor on a very large site on RSCS. We manually moved everything. Can a vapor package be extracted during setup on anything but MODXCloud?
Yup.. I use it on my CLoudServer setup .. works awesome. Yeah I could see a large site choking on it. again though try hitting the site from different IPs with a hosts file update on RSCS.. find one that isn't overloaded.

the zip file is a straight up package.... do a fresh install, copy it into the packages directory then check locally for packages. Install. Now it will freak out the system... give it time... I usually get a cup of coffee or something... then come back / possibly wipe the cache and all should be well. Your duplicate site setup and running. On rare occasions I have had to re-upload the setup directory and re-run setup to fix some "Undefined" errors... the manager just says undefined all over... I usually chalk it up to me not waiting long enough. We're Using NGNiX now so I think we have even better compatibility, same as MODx Cloud.
Long ago I did have Vapor installs working on RSCS.. but once they did that IP Table change it was FUBAR every time.

For what it's worth - I've you've seen the performance of the RS Cloud over the last week - I don't know why you'd want to be there. I know what the benefits are supposed to be and I am a customer with 250 +sites in the cloud site area - but they have been latent or down EVERY SINGLE day for the last seven days except last thursday. And these are published outages - go look on your cloud status history panel to see it. RS has been disappointing. In fact - many of my sites have been servering blank white pages intermittently all morning. Not one of those are even on MODx.
