Hi,
Majority of elements and categories are not showing in Manager though they are present as shown in attached screenshot.
What am I missing here?

Did you set or change any users, user groups/resources or permissions?
If so, you've likely locked yourself out simply because you're the admin. You need to give yourself more permissions. (it's a little backwards)

Thanks Frogabog, Fixed it by resetting the category parent to 0 in database
