I can login to manager and browse through the interface with no problem.
FYI, I’m using Firefox 1.5

Did you login on the first attempt?
This morning, I had to click on "submit" about 5 times (within some minutes between the clicks, and i’m using boradband), but the other login errors didn’t show up.
I left alias path off by now, may be that caused some problems.
Just because you did ok, i had some issues jsut this minute.... I clicked to expand a group (after managing a lot of files this morning, nothing happened wrong) and shows up a single page, ../modx/manager/index.php?a=1&f=3ldr&indent=2&parent=40&expandAll=0&opened=0|40|, instead of that being called within the frames, it becomes the only page displayed....
then i hit back and the login screen appears. so li click login, then the manager starts to load up, and all of a sudden, the page ../modx/manager/index.php?a=1&f=topbar appears as the only page loaded.....
I loaded your site in FF and got this error:
Error uncaught exception: script.aculo.us requires the Prototype JavaScript framework >= 1.4.0
maybe this solves you javascript thing.

I never got that error, and prototype is being included BEFORE scriptaculous.
Did you get that more than once?
EDIT: I tried to include the scripts in a differente way, maybe this works better.
And put <base href="[(site_url)]"> between <head> and </head>
