What is the purpose of the structure in the document tree if it is not to represent the URL structure of the site?

I wanna ask this question (in very hot words) to the one who deployed the site before me - but i must:
    1) keep the old URL’s coz we have hundreds sites linking to us
    2) organize documents logically for current and future copywriters, and not toss 234 docs (today’s count of *.htm* files in webroot) into the logical root of CMS.

The worst thing - someone willing to overcome flatnness did start new sections in folders. So i have major logical sections flat ( /section_subsection_topic.html ) and minor - foldered ( /section/subsection/topic.html ).

You could use .htaccess files with permanent redirect (R=301) rules.
