I don’t think that we absolutely have to all use the same JS library for everything. It’s important for the back end scripts to all work from the same package, but on the front end there’s a lot of room for variation. If enough people start using jQuery on the front end I expect we’ll see alternate versions of AjaxSearch, more non-mootools MaxiGallery options, etc. (I still use ThickBox for most of my MaxiGalleries also, which is just a minor customization of the standard snippet package), and I doubt this will cause any major disruption or confusion.
