cPanel actually doesn't have a merge option either, nor has any other host's file manager that I've encountered. I use copy or move instead, and it always works. On a new install however, you don't need to worry about merging because the files aren't there in the first place.
I believe if you unzip an archive with cPanel, it merges the directories, overwriting any existing files.

For upgrades, the latest install.php upgrades advanced installations as well as installing and upgrading standard installations.

I have asked the IT support of the server. And this is what he replied.
Michael: As per our Technicians, the error is not thrown by our server, it's due to the script itself.
Michael: From the looks of it, it was not able to detect the modx installation.
Michael: You may need to check this further up with the modx developer for debugging.
First, try deleting all files in the core/cache directory and using your browser's incognito or private mode to log into the Manager.
Are you getting that error when trying to access the Manager or the front end, or both?

What does the config.core.php file say is the MODX_CORE_PATH? Your assets, connectors and manager directories are still there.
