Check your templates, chunks and content. It sounds like you have a template that has a misplaced chunk, or a misplaced body tag.
Hmm, yeah I've triple checked all my templates and chunks.
It seems to be occurring on every page of the site (of which there are a lot).
I've tried disabling Javascript but the issue seems to be happening when the page is parsed; at this point I'm fairly certain that the problem is either with some snippet somewhere or perhaps a system setting?
I was hoping that maybe it was the latter and that someone had experienced this as well and could point me in the right direction.

Sounds like a snippet. I've had the page head duplicated in the content a few times due to a snippet trying to display the whole page in the content area, but that was years ago and I forget exactly what it was trying to do.

I agree with Susan. Any snippet that uses echo or print to display a head tag or returns a string containing a head tag could be causing this.
I'd start by searching all your snippets for 'head>' (without the quotes). If nothing turns up, check the plugins, then the chunks.
Thanks BobRay!
I ended up finding a vulnerability within a snippet that allowed for malware to write malicious code to one of the files. So even though the snippet itself wasn't causing the parsing issue, it was responsible in the end.
Hopefully it's all purged and patched up now.
I appreciate everyone's input!
Was it one of your own snippets, or part of a repository package? If the latter, which one?
Hi BobRay,
I'm not entirely certain...
A colleague and I modified a snippet that came with a package and though I did comment most of the changes that we made, in the end I'm not sure if the vulnerability was from the original code or from what we may have written.
The package was StoreLocator, which doesn't seem to be available any longer.

It's here, but it's tagged as compatible for 2.2.x only, so won't show up in the 2.3.x intaller. You could see the code in it GitHub repository.

It looks like there were several forks, but none of them are current either.
