I'm getting close to starting a ModX project, and still work on getting familiar with everything. I have a question regarding ModX version upgrade, it isn't a major upgrade, just one minor release version difference, but I like to keep up to date. If I did an advance install and put my core above the root, is there a different process to upgrade? Thank you.

It's not that much different, but a little. You will want to make sure that you upload the files in the correct location of course, but there are fewer files to upload in the advanced version. If you follow the instructions for the advanced upgrade located within the rtfm you should not have any issues. (the advanced info is noted throughout)
