Yesterday I was working to on a new site and all of a sudden I noticed many of my special characters starting displaying differently:

    Now:
    ?_? Aerosol Research Studies

    Was:
    • Aerosol Research Studies

Thought it may be my browser though it is happening in all my browsers.

The only change made was I replaced my .htaccess file with the default MODX 2.3 file. Unfortunately I don't have the previous any more. Could this be the change?

That is possible, of course without any way to know what was in the original it's hard to say what it could have been.

Also see http://bobsguides.com/convert-db-utf8.html for another common cause of character set problems.

This looks very much like an encoding Problem. I doubt that it could be caused by changing the .htaccess file alone.
But try to add the followiong line into the new .htaccess file:
        AddDefaultCharset UTF-8

replace the encoding by the Encoding your page was setup with.

MODX sets the encoding header by itself, so I think that this change will have no effect. But you could try.

You could also have a look at the following configuration settings, they are all related to language and encoding:

        • cultureKey
        • fe_editor_lang
        • locale
        • manager_lang_attribute
        • manager_language
        • use_multibyte
        • modx_charset
        • mail_charset
MODX Rocks I am so glad that I have found it.
