Thought I would share commands for completing the MODx update step of merging directories. Always been a thorn in my side. I have not been able to get Fetch, CODA, or Transit to merge two directories on the same remote (actually confirmed with Coda & Transit support that it can't be done). As for the cPanel File Manager – at least at goDaddy — it insists on overwriting the directories when trying to move the Core, Connectors, and Manager from the MODX install folder out to the public_html. An on and on it goes.
After I have backed up everything on the server, including the database, and deleted the contents (all files and folders) located in the core/cache, I use the following commands merging the directories in goDaddy's cPanel hosting after logging in. (note: path to the directory is the full path)
cp -R /path/to/folderToMerge* /path/to/folderToMergeInto
cp -R /home/godaddyassignedname/public_html/modx-2.3.0-pl/manager* /home/godaddyassignedname/public_html
cp -R /home/godaddyassignedname/public_html/modx-2.3.0-pl/connectors* /home/godaddyassignedname/public_html
cp -R /home/godaddyassignedname/public_html/modx-2.3.0-pl/core* /home/godaddyassignedname/public_html
These commands merge a copy of the core, connectors, and manager directories from the unpacked MODx directory (ex. modx-2.3.0-pl) with those located in the public_html.
The other items — index.php, ht.access, and core.config.php — can easily be moved using the cPanel File Manager and allowed to overwrite those in the public_html. Typically, I change the name of the current, functioning index.php and also make a backup copy of the core.config.php.
TIP: You can actually do everything with SSH, but one little command that unpacks an archive, may not be permitted on some servers. Learned this after several hours of attempts and trying different commands for unpacking, only to find out that it was the one command, due to security settings, that was not allowed.
All in all, this has worked very well, and installs go very smooth. However, when I have the option to determine hosting: Softaculous over at Skytoaster is the only way to go!
