so I have a site with a normal website on the root. and a directory with a modx install. /cms/
so the modx core is in /cms/core/
and the ROOT index page for that site is /cms/index.php
When I run a phpthumbof on a image, I get tons of errors and crap that shoots back.

its looking in /cms/cms/ for the image. ug! I feel like this stuff just works out of the box.. don't know why I am having issues.
also, I "migrated" this site from another server where it was a subdomain, like cms.mysite.com is now mysite2.com/cms/
rewrote all the differences and i thought everything was great, but now i see that there is something wrong. any thoughts?
