I started a new website in Modx Cloud two days ago and now for some reason one resource and all it's children simply won't show in the resource tree. I checked the database and everything looks fine (not hidden in the tree etc), the pages show on the front-end, Batcher recognizes the resources and can act on them, I cleared the cache (of modx and my browser) and I am out of options of things I know to do.
The only thing I can think of is that one of the child resources is a Grid-Class-Key type and there is an Articles container at the same level as the missing resource, but I have never had that cause an issue before.
Has anyone else had this happen to them?

Are there any ACL entries that affect the resource? Is it in any Resource Groups? Maybe the user you're logged in as is not authorized to see it.
It's also worth a try to clear your browser cache and cookies. There maybe something stuck in the browser cache that's causing trouble. Also, manually delete all files in the core/cache directory -- maybe the old resource map is still in the cache.

I found the issue. Somehow when dragging and dropping resources in the resource tree, the menuindex got messed up and two had the same menuindex. Odd because they ended up randomly switching between the two resources with the same index value. Thanks anyway Bob!

I'm surprised that that hid one of them, but I'm glad you got it sorted.

I think something else was in play here. I did some experimenting, and no matter how many resources had the same menuindex it never hid anything.
Now, I know that dragging one resource into another that isn't already a container doesn't set the "Container" setting for the new parent. In my case, that's never hidden anything, but it's possible that with a different system or version, or even a different browser, it could have some effect.
I have had cases where a resource somehow got itself as its parent, and that did cause problems, but that's not easy to do.

All I know is that it is sorted and I'm happy I don't have to rebuild anything

One thing that will definitely cause resources to disappear is when they have an invalid parent. I'd love to know if SiteCheck would have caught your problem, but it's too late to find out now.

Actually, the problem came up yet again! I installed sitecheck and while it did find another issue, it didn't solve this one.

Did you try the stuff in my post above about deleting files and clearing the browser cache and cookies -- and checking resource groups and ACL entries?
Another thing to try is turning off the compress_css and compress_js System Settings.
