Is upgrading 0.9.6 to 0.9.6.1 required before applying the security patches? I have a client site that is working just fine with 0.9.6 with no problems so I’d rather not upgrade it at this point.

I don’t believe so, though I recommend applying the patches manually in that case, or your changelog.txt and version.inc.php will be inaccurate (should you care about that sort of thing). Or you can just exclude those files when you extract from the zip patch.
