My Resource Tree is gone. Clearing cache doesn't help (I tried both Site -> Clear Cache and clearing core/cache foulder).
If I click Site -> New Document, all I get is a blank screen below the menu.
Maybe it has something to do with the hosting-related issue: my free diskspace quota was exceeded, so server blocked all attempts to write on the disk. Menu items changed to system names with underscores. After adding more diskspace on the hosting account the problem seemed to be solved, but the Document Tree is gone.
Is there a way to restore it?

Any information in the error logs?
If not then I would just run a MODX installation in upgrade mode to see if it corrects the issue.
Also try deleting everything the the core >> cache folder
You might try repairing the DB tables in PhpMyAdmin.
It could also be helpful to fire up Chrom Dev. Tools (Ctrl-Shift-i) before clicking on the the New Document option and look at the Network tab.
Problem solved.
My hoster, for no particular reason, decided to change the domain name from client.hoster.area to client.MYhoster.area. It is a free domain given by the hoster as a bonus for development purposes.
benmarte's advice to run setup in upgrade mode helped, but only to pinpoint the problem because the install process could not go on with the wrong core path.
I submitted the new correct core path and MODX attempted to fix things. Then I checked core/config/config.inc.php-- some domain names were corrected, but some were not. After editing the file by hand everithing is back to normal.
In Network tab, Chrom Dev. Tools (when there was a problem), I did see something wrong - a few resources had a status 'canceled' and, more interestingly, their paths were lists of comma-separeted urls. Seemed wrong to me.
P.S. Naturally, my problem was not MODX's fault. After all, it's not its job to protect us if Mars attacks. )

Check the 3 config.core.php files (root, connectors, manager/includes) to make sure they got updated too.
