When you create a user in the manager [not register using login/register] you have the option of creating an emailing the user their credentials.
That email contains the link to log into the manager, not the site itself.
Where do I find the chunk/setting/whatever for that email so I can put the correct URL in there?

It's in the System Setting: signupemail_message.
By default, the URL placeholder is
[[+surl]]
The modUser create processor replaces that with the manager_url System Setting (which you definitely don't want to change).
If you want something else, you'd have to hard-code it into the signupemail_message System Setting in place of the +surl placeholder.
