Can we install modx in say, mywebapps.co/modx/ and still have the site in mywebapps.co (as in not force the visitor to got to the /modx/ folder?

It would take a server configuration to do so; these are called "virtual hosts" and define where, exactly, a domain's web root is located.

Not sure you're going to be able to move everything and you're always going to need index.php in the root.
You could do a rewrite so they get redirected to
/modx
But they'll still see modx/ that in address bar.
Can i ask why you need to do that as there may be an alternative solution.
