I know almost nothing about MODX so don't trust me, but I have had your problem and someone suggested a solution. I tried it (even though it looked scary) and it worked.
Go to Security -> Access Controls -> Policy Templates
Right click the Administrator template and click to update it.
Find the permission called database_truncate
The scary part: right-click to get the option to delete it.
Delete it.
Fingers crossed, you might then be able to save permissions henceforth.
