What does "manually clearing cache" involve? I'm able to clear cache through the Manager UI, but can I also clear cache in core/cache via FTP? If yes, which subfolder(s) or can all be safely deleted?

Yes, do it via ftp or through your file manager on the server. Delete everything in the core/cache directory. All the files and folders.
