I'm now on another site and I've successfully limited a user to a subset of resources!
Moving on, how can I limit the folders a user can see in the Files tree?

If you are using MODX Revo 2.2.0pl I think you can do that with Media Resources, you need to create a Media Resource with the path you want them to see and assign that Media Resource to that user group. I haven't tested it but I guess this is the right way of doing it.

Almost got it working although I don't seem to be able to upload to my new media source even though I've set permission to Media Source Admin

I think that if you have set particular access policies you may have disabled the upload.
Try to go on Security > Access Control > Access Policies > Administrator (or your policy name if you have modified it) and make sure that "file_upload" is checked. I think you may need to enable all fields starting with "file_" and with "directory_"

Do you have the user assigned to a specific user group? If yes, what do you have selected on "Security > Access Control", right click on your user group and "Update User Group > Context Access > mgr > Update context access > Access Policy" ?

Yes, I've got the entry in there.
I can't upload files to the new Media source even via the admin superuser. If I select the same folder through the default filesystem I can upload files

Ok I've found my problem. I'm trying to upload to the top folder (even though my new media source is a sub folder /assets/images/)
By adding another folder like /assets/images/yetanotherfolder/ I can now upload to that one.
