No didn't remove them, it's very odd and I am not installing on an unusual configuration or anything, it's Centos 5 with PHP 5.3.5 and mysql 5.0.77 so nothing out of the ordinary.
I'm at a loss really, although everything seems to work apart from those problems mentioned, anytime I install a new package I get the problem of folders and files I can't remove unless I use SSH and errors in the log.

Did you uninstall any packages? Sometimes a package will mistakenly remove system settings on uninstall. I think one or more of the Google packages were doing that.
In any event, you can add those system settings back in manually using the values you see on the other site.

Hi Bob, thanks for the advice, I will add them back in, it seems to create files from a user that I can only delete via ssh as well, is this normal?
