I'm wondering what your take is on using the integrated Quip system for comments vs an external system like Facebook Comments and Disqus? The only advantages I see with Quip is the customization and ability to style as you want. Is there anything else I should know? What do you prefer and why?

There are additional advantages to using Quip. First, the data is internal to your system, which means its more portable and easier to extract. Second, Quip renders with the pageload, so there is no need for the JavaScript necessary to make the calls to Disqus or the like.
That being said, I implemented Disqus on my company's blog. Our blog was already in-development when Articles came out, so Quip was a completely separate application. By the time Articles was released, we had already integrated with Disqus. There was a discussion of whether or not we should backtrack and use Quip, but the Community Manager like the social commenting features provided through Disqus. Disqus also made it very easy to link legacy posts on the company's old wordpress blog with new links to that imported content on the new system; however, this is also functionality available through Quip.
It all depends on what you're after. Disqus provides social features within an interface that may be more familiar to the user. Apart from that, there really is no reason to choose Disqus over Quip.
