I was wondering if it's possible to install modx beside a working site. Basically I want to avoid index file conflict with old sites and cut down to minimum site's downtime while installing and configuring a new modx site.

That's usually done by installing the development installation in a subdirectory. Once it's ready, simply back up the original and move the dev version to the site root.
