Yesterday I downloaded a new version of MODx called rev1290.zip.

Today it is gone, was it a mistake?, is it deprecated?

It was a mistake; it is not depricated, it is rather a bleeding-edge development version.

Already bumped to 1307 internally and lots more to do. I would not use 1290 in production. You can always get the latest version from our public SVN repository.
