Was trying to get the tree to sort by document id. Replaced menuindes with id in lines 76 and 82 but nothing changed.
Using MODx 0.9.6.2

Is there another place where the settings are hiding?

No, are you by chance using MySQL 5.0.51? If so, there is a bug which prevents the SQL queries MODx uses from sorting properly...
