Is it reasonable to modify webloginpe to act as an crm. Like create a webgroup called customers. I read trough the documents and i believed that it warned somewhere that modifications could lead to an corrupt database.

You mean just add them as a new usergroup? Yeah, just make sure you set the usegroup setting to what you need in the snippet call on your register page.
