I have copied TP3.2 over top of TP3.1 and ran the upgrade install as usual, however now links to images in articles are broken, yet images that are defined in the template are fine as are all the menu links.
I also switched to tinymce at the same time, but some of the affected pages have not been edited since TP3.1 so don’t see why that should be the issue.
Links now look like
http://www.domain.com/assets/assets/manager/assets/assets/images/image.jpg
Even the link to the manager now says
http://www.domain.com/manager/manager
Any ideas why?

After the upgrade, make sure you go to the system config page and resave your config. Might give that a shot and see if it makes it behave better. Also check the paths in the configs.

.htaccess problems Huh
I haven’t changed the .htaccess file or anything else on the serever so its probaly not that.
Heres the relevant sections of the .htaccess file anyway:
RewriteEngine On
RewriteCond %{REQUEST_FILENAME} !-f
RewriteCond %{REQUEST_FILENAME} !-d
RewriteRule ^(.*)$ index.php?q=$1 [L,QSA]

Thanks for the suggestions, but have already tried this.
The Resource path is set to d:/apache/htdocs/assets/
The resource URL is set to
http://www.domain.com/assets/ (the root is htdocs)
"Rewrite image paths" has always been set to on, as the site will move domains during post production.
