I have just turned on friendly urls for a client site, all the document alias’ are pulling properly. However for some reason the link back to the site start is now broken.
I have added a doc alias of "index" to the page and have the link pointing to the document id #.
Any thoughts?

Try pointing the link to [~[(site_start)]~].
Make sure the right page is set as the site start in tools | configuration
