When I edit the file mutate_htmlsnippet.dynamic.php, it doesn’t change when its uploaded. I also tried editing other files under "manager/actions/" and the file still stays the same.

This is almost certainly a perms error, check the perms on these files, if you edit them through MODx they need to be writable to your webserver user, i.e apache, assuming your on linux of course.
Use MODx, or the cat gets it!

I tried setting the permissions to writable 777 on the file itself and the directory but still no changes. I also cleared the browser cache. I checked the source code and its still the same.
Ok, where are you uploading to? Are you sure you are overwriting the file? Any errors in your apache logs?

I checked the Apache error logs and didn’t see any. I am uploading to this directory:
manager/actions/
Yes, I am overwriting the file.
