After the upgrade when I log in the manager, it can’t find the style.css, this due to the fact that the variable $manager_theme is not find by the header.inc.php file. Any idea why this happened ? I’m banging my against the wall on this one ...

Did you "save" the Configuration after the upgrade (even if you don’t change anything)? This will update the main site cache file.
