What does it exactly mean: www non-www issue?
Someone else can give you a better answer, but depending on the hosting platform, if someone comes to the site via www.yoursite.com and a local link is generated as yoursite.com/pagename, it may or may not work, regardless of the permissions. With multiple contexts, I think this can be more of an issue.
