After upgrading from 2.1.0 to 2.1.1 (advanced), the navigation tree does not come out anymore.
It did not change although I deleted the entire cache’s content.
I also could not log out.
The apache’s error log shows:
[Wed Jun 15 21:20:59 2011] [error] [client 127.0.0.1] File does not exist: D:/localhost/modx-revo-library/www/manager/undefinedsecurity, referer: http://localhost/modx-revo-library/www/manager/index.php
Both on Firefox 4 and Google’s Chrome.

Try clearing your browser cache first, and if that does not work, ensure all the files from the 2.1.1 transport were written into the proper places; the advanced package requires that any existing files and folders be writable by the PHP process when the upgrade is run. My bet is on the latter issue.

1. Browser cleared: no change.
2. Uploaded files: no change.
I tried the brand new install, everything was normal.
I don’t have any issue with the permission, since this installation is still at my localhost on my Windows XP.
I bet there is a bug on the upgrade option, which is related with the new database’s fields.

Did you use the "advanced upgrade" where you can change the database fields, or the "standard upgrade"?

Standard.
I kept all default values as they were.
Ow, one more thing, my folder structure is
D:/localhost/modx-revo-library/www/setup/
D:/localhost/modx-revo-library/www/manager/
D:/localhost/modx-revo-library/core/
As I simulate that the core folder will be out of the web root.

Have you managed to solve the upgrade problem?
I’m getting the same problem after upgrading to 2.1.1-advanced, I have moved the core directory in a similar way to yourself and I lose the navigation tree.
Unfortunately zero spare time at the moment to investigate further.

What browser are you using? Others have reported similar problems with Chrome and IE9.
Tried, Chrome, Opera and Firefox but still no navigation tree.
The menu works but when I look at the error log or something, instead of in the main content area the results are all squashed into the area where I’d expect the navigation pane to be.
