How can I protect my websites from viruses as I have being hit regularly and it corrupts files and makes a mess. It is a shared server so doubt if I can just do just anything that I please to protect the websites. Is there any way to accomplish this?

Find another hosting company, and/or correct the source of the problem. If you just have the latest Evolution or Revolution installed, I suspect there may be an issue with your hosting provider. I highly recommend Site5 if you need a good host.
Also, you have changed all passwords when hacked right?
