I try to create "simple" shema of MODX database. And I have a question "Why "keywords_xref" and and ’content_metatags’ tables doesn’t have primary key? "

The entire database design is based on the legacy Etomite db structures. So the answer is we inherited them. The schema will be changing significantly in 0.9.7 and even more as we approach 1.0, and these tables do now have compound primary keys in 0.9.7 (but will likely be removed in 1.0, replaced by a similar structure).
