Breadcrumbs wants to make the "home" URL /index, which has a PR of 1 compared to the main link, /index.
Obviously, I want to have the link be /, not /index. I assume there’s an easy way to do this via .htaccess?
Are you using the SEO Strict plugin? I think that should take care of the issue. What you want to do (if I’m understanding you correctly) is rewrite the URL that shows up on your page, so .htaccess isn’t a proper way to resolve that (it can redirect or rewrite the URL after it’s clicked, but for SEO purposes you don’t even want that link showing up at all).
