I’m going to guess tha the "home" in your rewrite base is causing the trouble. That would make sense for a path, but the rewrite base is a URL.
or, if the site is in a subdirectory called mydomain:
Wow, two answers -- no waiting.

I would rather imagine the file system path is something like /home/mydomain/public_html or /home/mydomain/htdocs. It’s common to have MODx installed in a subdirectory named "modx", so the full filesystem path would be /home/mydomain/public_html/modx/, and the RewriteBase would be /modx. If MODx is installed directly in the htdocs directory, then it would just be /

Good point. I meant that "home" would only make sense in the context of a path and assumed that the OP’s site was in a subdirectory called "mydomain". Post edited.
Wow ... lots of posts ... thanks.
Ok, so more details.
My site is located in the /home/mydomain directory ... with assets being a subdirectory /home/mydomain/assets and index.php and index-ajax.php both being in /home/mydomain
(so modx is installed in the root of the website)
In my httpd.conf file I have an include statement that includes a file with all my virtualhosts including the following reference:
<VirtualHost *:80>
DocumentRoot /home/mydomain/
ServerName www.mydomain.net
ServerAlias mydomain.net
ErrorLog /home/logs/mydomain-error_log
CustomLog /home/logs/mydomain-access_log combined
</VirtualHost>
I have changed the .htaccess AllowOverride to ALL and restarted Apache and I have changed my .htaccess file to have
RewriteBase /
Still no joy ...
But I appreciate all the help ... I just wish it would actually work! ;-)

You may need to uncomment and correct these lines:
# Rewrite domain.com -> www.domain.com -- used with SEO Strict URLs plugin
#RewriteCond %{HTTP_HOST} .
#RewriteCond %{HTTP_HOST} !^www\.example\.com [NC]
#RewriteRule (.*)
http://www.example.com/$1 [R=301,L]
Also do you have the base line set in your template heading?
<base href="[(site_url)]" />
What’s the URL you use to access Manager?
To access the manager I go to:
www.mydomain.net/manager/

then the RewriteBase should just be /
And you still get 404 not found errors?
Try commenting out the follow symlinks line in .htaccess.
