With our ModX based site (www.vanmeterindustrial.com) we are using the DocType:
    <!DOCTYPE HTML PUBLIC "-//W3C//DTD HTML 4.01 Transitional//EN" "http://www.w3c.org/TR/1999/REC-html401-19991224/loose.dtd">

It seems that it is required for the CSS Drop Down Menu system we are using because the menu doesnt work properly without it, but my main concern is that very few of the javascripts that we want to use work with this DOCTYPE tag in the template. As soon as we remove the DOCTYPE tag all of the javascript works properly.

Does anyone have and ideas for sollutions so that we can use both our menu and javascript codes without the conflict between the two?

I’ve seen a javascript dropdown script stop working when it’s on the same page as prototype.js. If you examine the two scripts and look for conflicts.

Whichever dtd you decide on I’d recommend getting your code to validate to it.

Is there a list of DocTypes I could try using?

I know the one Im using is directly effecting both the menu and the javascript. Because when I remove it it makes the menu all messed up and the javascript starts working properly.

What exactly is a doctype anyways?

Check this and use one of the doctype declarations from that site.
