I am a newbie to this software...our webmaster is hosting it on their servers, but we have admin access in managing the content/site...I am trying to insert a flash video file, but after selecting the option to insert the media file and selecting the browse button, I am only directed to a root folder and .\notes subfolder, and no other option for changing the folder selection. My webmaster (logged in with the same account) has a different folder structure, so I’m not sure how to change the folder selection, and my webmaster does not know where this .\notes subfolder is located. Is it a permissions issue, configuration issue, or the fact that I am trying to manage it from remote, and she is doing it locally on the CMS server. If the last scenario is my problem, then where is this .\notes subdirectory located, because it’s not on my local computer.

When you select the option to upload a file and select the "browse" button, the browser opens a view of your local machine in order for you to select a file to upload to the remote server. The root folder and .\notes folders you are seeing are on your local machine. The flash file you want to upload to the server needs to be there where you can access it. I presume it’s a Windows machine; I don’t use Windows, so I can’t give any further advice.
This sounds like it could be an issue with the resource path for your individual user. I say this because you say that the webmaster has a different dir structure available. If you can edit your user settings (Security > Manager Users > Your user) make sure that the ’Use System Configuration Setting’ check box is set for the media related options (or fill in the fields with custom setting).
My settings for ’Use System Configuration Setting’ are set correctly, but I’m thinking the problem is because I’m connecting to the server over the internet and attempting to browse to the folder from remote, whereas, my webmaster is probably opening the admin console locally on the server, and can, of course, browse to the local assets/media folder. So, I guess my next question is how do I open up this folder from remote so that I can browse to it when I have the admin console open. Is that done with the File Manager Path, Resource Path or Resource URL settings?...

Where you are is irrelevant. You’re running a script. The script will display whatever is in the path it is set to use.
You say "browse button". Exactly what button are you talking about? First you click the "insert/edit embedded media" button in the document editor’s menu? Then the "browse" button in the Insert / edit embedded media pop-up window?
That is the correct location. However, when the next dialogue box opens up, I am only given a root and notes subfolder, but the webmaster says that she sees the asset/media folder structure. Other than the ’Use System Configuration Setting’, what other configuration settings should I or she verify on the server?...

Then something else is very wrong. Have you tried clearing the cookies from your browser?
Cleared cookies...same problem. So, what configuration tells the server to look on it’s remote drive vs allows me to look on my local drive for media files?...

If you are logged in to the remote Manager, you will see the remote file system. It’s not a matter of configuration, it’s a matter of that’s how it works. Are you sure you’re logging in to the correct site?
Are you sure you aren’t clicking on the button marked "Browse..." at the bottom of the windows that should be showing the media files?
What if instead of using the Use System Configuration we add the path information directly in the field. You can get the path from the site settings under Resource Path. Remember that this is a path not a URL, the URL goes in the Resource URL field.
Also what is the version of TinyMCE and MODx are you using?
