The rewrite base rule needs to be in your subdomain .htaccess.

RewriteBase /
RewriteBase /subdomain
and
RewriteBase /subdomain/

... in my /subdomain .htaccess all give me a 500 ISE for all subdomain pages.

Error log:
Options not allowed here, referer: http://modx.mydomain.com/index.php?id=

I guess I can’t have a .htaccess in my subdomain directory ...

Isn’t your host able to shed some light on the Apache settings that possibly could cause your problem? I don’t think this is a MODx problem.
