I’m putting up a website for a service and the Setup fees are split up in 3 payments.. these 3 payments are made during 4 different steps.. Step 1: 50%, Step 2: 25%, Step 3: 0%, Step 4:25%. Is there a way I can show the individual user which step they are on so they know when they have to pay?

You can write module for payment management. (back-end)
Then this module connected to the web-page that contents a payment process snippet which shows any information that related to the logging in user. (front-end)

well, this is what I would do, which perhaps could be different with others:
1. create custom database, that related to the payment process
2. create MODx’s module, which simply PHP pages, for payment management.
3. create MODx’s snippet, for database returns on each of clients’ administration page.
