Ok, I finally had the time to play with the server and what you suggested was exactly correct. Once I reconfigured the domain in question to run php as a fastcgi, everything worked with zero effort during installation.
I didn’t do it on the entire server, since I don’t want clients to start experiencing problems all of a sudden.
