What exactly have you lost? Your content of any kind is still in the db isn’t it? Even if you are using external files MODx doesn’t know about them so won’t overwrite/delete them. I’d hazard a guess that somehow you lost the association that .php files had to be interpreted by php, so they just end up being shown as text/html or you’re asked what you need to do with them.
Use MODx, or the cat gets it!

hmm... fresh... this is weird.
BTW, the source package doesn’t have config.inc.php in it.
It’s been created and changed during installation/upgrading.

5. Upload the contents of the extracted folder to your server. Simply overwrite all the old files. MODx archive should not contain the config.inc.php file in /manager/includes/ directory, so it won’t be overwritten.
Is this related somehow with
Can’t get rid of "Successful install" resource ?

No, that other issue was solved without any problems the other day... this issues only suddenly happened this afternoon and the only amendments being made were adding / amemnding resources inside the backend.
We’re removing and reinstalling now so we’ll see if this happens again at any point. I am concerned though about the site being almost ready after weeks of work and the same thing happening again, which would be a real catastrophe.

It’s a live site on a remote server.
The server is Linux, with PHP5 / mySQL as standard.
Is the PHP 5.1.6 by any chance?
