So I had this problem when I first installed modx, with the sample site, that all the links on the sample site went to the main directory.
ie lets say site with modx installation is domain.com/test/modx/
so when I had a link there it should lead to domain.com/test/modx/index.php?id=2
but instead it went to domain.com/index.php?id=2 and of course showed nothing

I reinstalled, without the sample site, created my own template - added articles - and all the links worked. at least until i decided to follow the wayfinder ebook to create a menu, and now the links again take me to the page in the main directory (which doesn’t exist) instead of a page in the subdirectory (just like I pointed out above)
Can anyone give me a hand and tell me what i’m doing wrong?
    Thanks smiley

    EDIT:
ok, haven’t solved this yet - but i’ve got something weird to report. the links are only wrong on the main page (domain.com/test/modx/), but are displayed correctly if I manually enter one of the sub pages (ie domain.com/index.php?id=3 will have the menu with all the pages - not missing the ’/test/modx/’ part of the link) so it’s just limited to the front page (oh, and I tried clearing the cache - didn’t help..)

Are you using the same template for the homepage or a separate one? Do all your templates include the base HTML tag? It is recommended that you include this on all templates in MODx:
      <base href="[(site_url)]"></base>
