[SOLVED] Upgrade to Wordpress 2.7.1 hijacked my MODx website that uses FURLs

I upgraded my blog to 2.7.1 and set everything to work, now when I go to my main page it shows a 404 on the blog... what happened?

I have set the blog with permalinks and the site with friendly URLs (it uses MODx as CMS), no integration between the two.
I already resetted permalinks in WP and cleared all the private data (cache, cookies, etc.) and still is the same behavior...

I have a thread asking in the wordpress.org forums too...

HELP!!

[EDIT] the WP upgrade changed the .htaccess to the root instead that to the /blog directory
