1) I changed server configuration (nginx + php-fpm), installed site from backup. All works fine now. All users have correct rights. So problem with rights was definitely connected with server settings.
2) The second problem remained after that: I was changing system settings, but they didn't apply automatically (I tested this on such parameters as "site_name" and "friedly_urls", but it doesn't matter). I solve this problem now:
System settings contain the parameter "cache_system_settings".
And if you set "cache_system_settings" = 0 (No), the system settings will not work correctly.
Even if you change it back to "cache_system_settings" = 1 (Yes)!
So you definitely must perform two actions: 1)set "cache_system_settings" = 1 (Yes), after that - 2)clear the folder "/core/cache/".
