I noticed yesterday that there are no icons on the Files tab of the File Tree. Then I looked at more sites and none of them have any icons (eg the upload icon). The right-click menu is still there, but did I miss the version update where the icons were removed? Or is there a setting where I can restore them?

I seem to have icons in the Files tab of the file tree on a site running 2.6. What version of MODX are you running?
Are the sites all hosted on the same server or hosting environment? If they are could it be caused by a change to that?
Running a new site on 2.6, others are very high levels of 2.5. Oddly, an old site running 2.2 (with the old green design) had them, but as soon as i upgraded to 2.4 they'd gone. See screenshot.
To answer your question, they are all hosted with the same company. What would the issue to be fixed though?

Unfortunately downloads don't work on the forums any more. Could you post the screen shot somewhere else and link to it?
I'm not sure what would cause the problem, but just in the hope that someone who might know has a look at this post could you post details of the hosting environment. Things like the PHP version?
Does it occur in all web browsers?
What web browsers / OS are you viewing the manager with?
Are you able to edit the files in the File tab via the Manager. If not could there be a permissions issue?
You've tried on multiple browsers, so this probably won't help, but try manually deleting all files in the core/cache directory and then visiting with your browser in private or incognito mode. That will make sure it's not a problem with a leftover MODX cache or browser cache file or a cookie. Those often cause Manager problems after an upgrade.
Thanks Bob, tried that but still no icons.
Spoke with my web host today and they're going to set up on another server, but to be honest, I'm not sure what to tell them to check or why a different server will work. Is there anything I should ask them to check?

I can't think of anything.
You might try watching the Network tab in Chrome Dev. Tools or Firebug while loading the page to see if you can spot a failed load for the icons or a JavaScript error.
My best guesses would be a JS conflict, a missing or corrupted file, or a plugin that's not compatible with the new version.
