The first example would use it’s own web resources (CSS, images, etc.) or possibly some from another domain, served by another virtual host. That’s up to you. The MODx core is now like a library that can be installed anywhere and used from any deployment (i.e. doesn’t have to be in a directory served by the web server), so any shared scripts of other resources other than those that need to be served by HTTP directly, can be part of the shared core.
