You will barely be using the standalone snippets. Due to the enormous amount of views (controllers) that exist in a forum, it simply would be a ton of work setting up the required resources with the snippets alone. Using the controllers and templates as we do is different from what you're used to, and that's why I've personally tried to make the documentation on how to use it as clear as possible.
After reading the installation, getting started and theming docs, you should be ready to start changing things.
There's a lot of files, yes, but that's again because of the complexity of a forum. And yes: everything can be changed in the right file. The discuss.debug_templates (sp?) system setting can make that quite easy, as it will annotate every used file-chunk with a comment what chunk it is and where the file is located.
Is this a final release of Discuss? No way. I personally consider it a beta, with a plea to the community to dive in and to help out make it better.
